1. The Dent Act - The Dark Knight Rises
One of the big criticisms about The Dark Knight Rises is that the film seemingly defends authoritarian regimes and criticises groups like the Occupy movement by showing a similar group of brow-beaten working class protesters as being merely the pawns of a larger villainous agenda (the other, less intellectual, criticism is that Bane had a funny voice).
Christopher Nolan has always vehemently denied that was the message of the film though and a deleted scene actually changes everything to the point that the film's message is the complete opposite.
The scene reveals that while the Dent Act has greatly reduced the rate of crime in Gotham, it has done so with incredibly repressive rules that send prisoners to jail without trial. This information is revealed in an exchange between Commissioner Gordon and the Scarecrow, showcasing the similarities between the Dent Act and the villain's unfair kangaroo courts.
It's a simple line that has such a huge impact on the plot that it's surprising they decided to cut it. Then again, they also cut another line in which Miranda Tate explains that her fusion reactor is radiation free, explaining why Batman and half of Gotham didn't die from horrific tumours after it exploded.
