4. Starting A School
During the miniseries X-Men: Schism, Cyclops and Wolverine had a bit of a to-do over the direction of the X-Men. Cyclops believed that, with mutants on the brink of extinction, the next generation of X-Men needed to be ready to defend themselves using whatever means possible, including deadly force. However, Wolverine didn't want to help turn a group of children into killers and so the two sat down for a nice reasoned discussion.
Just kidding, they tried to punch each other's face off.
Anyway, the miniseries ended with Wolverine leaving with a bunch of the X-Men and setting up the Jean Grey School for Higher Learning. It was a great character move for Logan and again showed why he does what he does; Wolverine will kill and maim anyone who tries to hurt the X-Men so that no-one else will ever have to. Everything he does is aimed at giving mutants of the future a chance to grow up completely innocent.
It also let him expand his role as a mentor (as seen with characters like Kitty Pryde and Jubilee) and even brought his character full circle. Wolverine allowed teen supervillain Quentin Quire to enroll, seeing a spark of goodness in him just like Charles Xavier saw in Logan decades before.
