This entry might be a controversial one, since it doesn't take place within the Matrix itself where trench-coats fly and sunglasses glisten. But a nod has to be tipped to the real-world Neo and Smith fight that left them both bloody and broken.
Not only was Smith copy himself like a virus, but infecting other resistance fighters whilst in the Matrix allowed him to transfer his consciousness out into the real world and take his fight to Neo and Co. wherever they went - scary right? The character of Bane lingered in the background for nearly two films before making his entrance and sabotaging Neo and Trinity's journey to the Machine City.
The fight between Neo and Bane/Smith does a great job of highlighting how weak the heroes are when not in the Matrix. Not since the first film with Cipher's betrayal have audiences seen the heroes on screen at their most vulnerable, and this claustrophobic scrap in the catacombs of a ship is a great example of that. It's a messy, brutal and unflinching fight that lacks the glamour and shine often displayed in the Matrix.
What separates this fight from others in this list is its real-world conclusion. Neo is blinded by Bane/Smith and led away to certain death; but as it was already established previously - the power of The One goes beyond the Matrix, and Neo can see every piece of machine technology with or without his sight. Joke's on you Smithy!
