9. The Situation With S.H.I.E.LD. (Captain America: The Winter Soldier)

When Captain America: The Winter Soldier ended, S.H.I.E.L.D. was no more. The movie revealed that HYDRA had been systematically infiltrating the organisation in a parasitic manner for years and had finally shown their evil faces, destroying the espionage organisation from within. Although the Agents of S.H.I.E.L.D. television series elaborated on the story somewhat, it only really confirmed what we already knew - that S.H.I.E.L.D. no longer exists officially - and, although Nick Fury has put Phil Coulson in charge of rebuilding, the organisation is completely up in the air. Basically, the most important entity in the Marvel Cinematic Universe - and the reason the Avengers exist and the scourge of countless villains - no longer exists. We will have to wait to see how things develop and will probably find out more in Avengers: Age of Ultron.
