Much like Terminator, the Alien franchise's first two instalments are basically water-tight, after which it becomes an increasingly incoherent slop-bucket of malformed, often conflicting ideas.

Most of the sequels and spin-offs radically altered the Xenomorph's gestation cycle for the sake of narrative efficiency, while Alien vs. Predator made the ridiculous assertion that the Xenomorphs have visited Earth since ancient times (though its canonicity is dubious at best).

Though it initially seemed like prequel Prometheus was going to bring order to the franchise by revealing the events that led to the original Alien, the introduction of both the Engineers and their black goo chemical weapon ultimately only made things even more complicated.

The means through which the proto-Xenomorph - aka the Deacon - was created were insanely convoluted. Plus, if this was apparently the progenitor of the entire Xenomorph race, then why were there drawings of the Xenomorph/Deacon on the mural earlier in the movie?

As if this all wasn't enough of a headache, Alien: Covenant decided to chicken out of explaining the Engineers' motivations for wanting to annihilate humanity, literally nuking them out of the franchise altogether and suggesting that the real creator of the traditional Xenomorph was actually android David (Michael Fassbender).

As brilliant as the first two Alien movies are, there comes a point where keeping up with the slippery non-logic of the series feels more like exhausting homework than anything.
