4. Mutants

The very concept of mutants being factored in to the continuities of the Marvel Cinematic Universe and the Amazing Spider-Man universe would cause no end of problems. Not only are mutants public knowledge in Fox's X-Men universe (which would make their previously unacknowledged existence in the other two franchises completely inexplicable), but there also appears to be another name - "miracles" - being given to characters of a mutant nature in the Marvel Cinematic Universe. S.H.I.E.L.D. would have looked in to them, for starters, and at no point would would Iron Man have thought he was "the only superhero in the world". On a somewhat related note...
