2. Neo Gives Agent Smith Special Treatment - The Matrix

Agent Smith is already a villain in The Matrix of course, but he would never have been able to transcend the limits of his initial form were it not for Neo's odd decision to possess him and make him explode. And had he not been able to become the Smith virus that forms the greatest threat to Neo in the sequels, Smith would have been relegated to a footnote in Neo's story, just as the other Agents do.

There is no reason for Neo to really single out his nemesis for special treatment: the other Agents are just as malevolent - after all, they must adhere to the same prime directive as Smith - but he does not choose to inhabit their physical form to attempt to destroy them.

Neo's encounter with the Oracle confirms that Smith is Neo's opposite - an image extrapolated in the contrast of Neo as the One and Smith as the Many - but that would never have been the case if Neo had chosen any other approach to besting Smith that would have actually lead to him being deleted.
