Batman V Superman didn't just see Son of Krypton go up against Bat of Gotham, but also threw in Diana Prince for good measure, marking the first time Wonder Woman had been brought to the big screen. That's a big deal, and is really hammered home by making her almost the grandmother of the series; Bruce Wayne and Clark Kent may have been dominating cinemas in the real world, but in the DC Extended Universe she's the one who's been around a long time, with the events of her solo movie (due next year) during the First World War leading to her sitting on the sidelines until being drawn back in to stop Lex Luthor.
He's not been as prominent in the hype for Civil War because of the addition of another icon, but that's a very similar state of affairs to Black Panther; T'Challa has likewise lived a peaceful life away from the rest of humanity in the secluded nation of Wakanda and will only be drawn into the MCU fold proper by the events of Civil War (suggested in trailers to be the death of his father).
Heck, they're both heirs to the throne, with powers and abilities stemming from their royal connections. That factor alone is more of a coincidence than anything involving Wonder Woman in Batman V Superman.
