2. The Ending Totally Sucked (Revolutions)

For all of the mistakes that Revolutions made from a storytelling perspective, much of that could have been forgiven if the Wachowskis delivered a suitably thrilling, smart and definitive close to their mammoth franchise. In the end, though, they basically bottled it. For starters, the final fight between Neo and Smith is an overly elaborate, Dragonball Z-esque cartoon battle that has no visceral component whatsoever, and just drags on and on by throwing as much at the screen as possible (usually rendered with dubious CGI). Then there's the fact that The Matrix is simply rebooted rather than torn down, and the ambiguous nature of Neo's fate, suggesting that he'll be back some day, but not now. It left audiences in the lurch and tremendously frustrated at what they'd invested so much thought and energy into talking about over the years.
