One of the most recent of Marvel's crossover events, Original Sin was essentially a murder mystery that centred around Uatu, the watcher. Uatu is another character who falls into the Fantastic Four canon, watching over the events of Earth and appearing to our heroes at climactic moments in history. Let's just say his presence is never to be taken lightly. The death of Uatu and the theft of his eyes causes earth's heroes to confront secrets with profound effects on their lives, spurring on a hunt for the culprit and fleshing out the history of characters like Nick Fury in the process. It turns out that Fury has been almost singlehandedly keeping the world safe from aliens and monsters for decades, living far past his natural lifespan thanks to a special formula and using decoys to handle affairs on Earth. It's quite a departure from the MCU as we know it, but it could work if the Guardians Of The Galaxy were involved in hunting down the murder of a similarly powerful galactic force, revealing Earth's knowledge and morally grey actions over the years, leading Quill back home to expose the crime. The unveiling of secrets would also allow the MCU to flesh out facets of its characters that we haven't yet seen, hopefully handling them better than the visions that the Scarlet Witch brings in Age Of Ultron. Original Sin received mixed reviews on its release, but stripped to the bare bones, a tale of unlikely murder with far reaching consequences, it could be make for a compellingly dark sci-fi tale.
