Alien Covenant left behind better lingering questions than Prometheus, but sadly, not all of them have logical answers, or answers at all for that matter.
Suspension of disbelief is required in the final act when the evil Android David manages to swap places with his good counterpart Walter, going as far as to cut off his own hand to complete the illusion, but it's almost impossible to shrug and just go with it when Covenant's on-board computer fails to recognise the switcheroo.
The ship's AI was equipped with detailed sensors that should have picked up the exact details of David's composition, everything from his hardware to his software. He shouldn't have passed under its radar undetected.
One school of though on this issue suggests David managed to upload his consciousness into Walter, hence why he was able to deceive everyone, but did he really have the time to pull that off? The two scenes are literally moments apart.
And even if data transfer rates had come on leaps and bounds since the Windows 10 era, the ship's computer should have been able to detect exactly who was on board.
