5. Project 42

In the relatively short period of time following the trigger event with the New Warriors, Tony Stark and Mr Fantastic get seriously busy, planning and implementing no less than 42 projects to help them police the superhero community. Because, as we all know, Stark has absolutely no self-restraint when it comes to science, and he's far too happy to play God before considering the likely consequences. Anyway, the 42nd of those projects is a distinctly Guantanamo Bay-like prison built to house captured anti-registration superheroes indefinitely. Seriously, Stark's capacity for well-intentioned but simultaneously monstrous projects and experiments knows no end. For the film, there's clearly no access to the Negative Zone because Fox own the rights and co-founder Mr Fantastic is similarly unavailable. Plus the movie would be silly to turn Stark into an actual pantomime villain, considering the brand power of Robert Downey Junior's charismatic appeal. He has to remain misguided, not fully despotic. The Alternative There has to be some sort of sneaky plan for extra control, because it's so crucial to Spider-Man's defection (assuming Spider-Man even picks a side), but it's never going to be a prison in the Negative Zone (a silly idea in the first place). Having just liberated a load of ex HYDRA bases, it could make sense for Tony Stark and the new SHIELD to repurpose them, but it's more sensible simply to have Spidey discover that Iron Man has a contingency plan to deal with even his own allies.
