What Owen Grady achieved in his bond with Blue and the other Velociraptors was something incredible, but was also always going to be exploited. Having the most dangerous creatures in the history of the world able to follow orders was always going to attract the interest of people like Vic Hoskins (Vincent D'Onofrio).
He wanted to bring Owen's skills and transfer them into military applications, and he got his chance to put his theory into action when the powers that be were desperate to bring down the Indominus Rex. They actually loosed the Raptors to try and bring down the beast that, as it turned out, was part Raptor itself.
It would have been a bad enough decision to loose them into the wild at the best of times, and it was idiotic that no one knew what the Indominus was made up of. Add those two things together, and it was always going to end badly.
The Raptors immediately looked to the Indominus as their new alpha, and to the surprise of absolutely no one, turned on Hoskins' team and did what they did best. Out in the wild like that, they didn't stand a chance.
