7. Project P.E.G.A.S.U.S.

The box that Tony gets the piping for his new-element synthesiser come from a box with Project PEGASUS painted on it. P.E.G.A.S.U.S. is an energy research division of S.H.I.E.L.D. that, in the MCU at this time, was just beginning their research into the Tesseract. Odds are that S.H.I.E.L.D. gave Tony some parts from their secret project (finally, if subtly, elaborated on in The Avengers), rather than Stark having any direct involvement with it. Of course, at the time this was probably not meant to be anything more significant than a comics nod.

6. Captain America€™s Shield

After a background appearance in the original film, the thing that looks like, but isn't actually, Captain America's shield makes a more prominent appearance, used by Tony to prop up his new-element-creating gizmo. It's strange Phil Coulson, a self-professed Cap' obsessive didn't spot the similarity, although it further fuels the idea the similarities of this Easter egg to the real shield are only metal-deep.
