Marvel have a habit of trolling their fans: not only have they messed with key canonical storylines, they've also avoided slam-dunk movie opportunities and their post-credits have gone as far as to openly laugh at the convention they basically begin of making the audience wait in their seats for stingers and teases.

With that in mind, it would be fairly typical behaviour for them to channel some of the controversy of one of the most divisive Marvel arcs recently (Cap as an agent of HYDRA) and have it revealed that he's actually a Skrull.

There's lots of symmetry in the idea of Cap being duplicitous, given his defence of Bucky, and his seemingly strange flip from blind duty to conscientious government objector. If his decision to follow his personal agenda in Bucky was revealed to be a ploy to rip apart the Avengers and leave the door open for a mass invasion, it would have been devastatingly effective.
