3. The Dominion
Now this is a bit of a left field option because to this point I've only focused on aliens from the original series (and one alien collective that preceded this timeline). On the whole I think this is the right approach to take. There's too much of an established mythology from the original series that the writers can put their own spin on without needing to mine the three series set 80-90 years later. If the writers did look forward to the eras of Picard, Sisko and Janeway then the one alien race (or perhaps I should say collective of races) I would love to see transported to the big screen is the Dominion. In an ideal world I would have liked the crew of Star Trek: The Next Generation to have had two more films. The finale would have dealt with the return of the Borg and / or the Q - the big bads of the era in the same way that the Klingons were for Kirk. For the penultimate film I would love to have seen the Dominion on the big screen with the crews of the Enterprise, Deep Space Nine and Voyager working together. There were so many rich possibilities with this enemy that its a shame more audiences didn't get the chance to experience them. At least they got a massive amount of exposure as the main protagonists of Star Trek: Deep Space Nine. With history altered, whos to say that the Enterprise cant wonder into an uncharted area of space and through a wormhole leading to the Gamma Quadrant? It doesnt even need to be Starfleet. Perhaps the Vulcans, searching for a new home, wonder a little too far? Shape shifters are a lot of fun, so seeing these tyrannical leaders of the Dominion infiltrating the Federation, the insidious Dominion diplomats the Vorta (to be confused with Horta) manipulating a quadrant on the brink of war with the Klingons or the JemHadar blasting into the scenethe Dominion could be a destabilising force that could shake up the very core of this new Star Trek, taking the series in a direction none could have imagined.
