2. There Would Be Less Focus On Zion
While Zion was a necessary element of the Matrix franchise, it giving reason for the characters to not just permanently remain in the simulation, it was definitely the less enjoyable half of those movies - it lacking the over the top action available to the heroes when they're jacked into the system.
With a prequel likely either being set at a time in which Zion was not under the threat of imminent attack or when the city was in its infancy, meaning that a prequel would not be forced to focus on the far less enjoyable section of the series.
Basically, by the reboot being a prequel, the franchise would be able to ditch (or at least put less focus on) its most boring part.
