Unless they decide to keep him around for a direct sequel, the odds are pretty good that Apocalypse won't survive beyond the film that bears his name. In fact, no X-Men villain - beyond Mystique and Magneto, who have always been more complex strict antagonists anyway - has made it beyond the film in which they're the key enemy.

Senator Kelly in X-Men, Stryker in X2, Sebastian Shaw in First Class and Bolivar Trask in Days Of Future Past - all the main threats to the mutants in those films were dispatched by the end (killed, with the exception of Trask, arrested and taken into custody). Apocalypse, as the main threat that the mutants will face in X-Men: Apocalypse, isn't likely to get a second movie.

It should be also noted that Oscar Isaac, who plays Apocalypse, is - like Fassbender and Lawrence - more in-demand than ever, and the X-Men franchise being able to tie Isaac down to a second picture is unlikely. For one, he's already got another particular sci-fi franchise (Star Wars) that's going to be taking up any time he has left over from the numerous dramatic films he's got coming up.
