8. The Car That Turned Into A Train

In the problematic final sequence, which was extensively reshot to replace a space-set sequence with a major train-based action set-piece, we see the X-Men kidnapped by spooks and transported to a mutant prison. They're literally dragged by their necks unconscious using what looks like litter pickers, then slapped in power limiting collars and shackles and thrown into cars to be taken away.

That's right cars. Remember that when you watch it again, because the continuity editor and editing team seem to have forgotten it because the sequence transitions seamlessly from them being thrown into the cars to them being transported on a train. Without any logic at all explaining what's happening, it feels like the cars literally just transform into a train.

7. The Aliens Just Punch A Train

And speaking of that train, the sequence obviously escalates massively when Vuk sends her seemingly endless supply of alien minions in to try and retrieve Jean to steal the rest of the Phoenix Force power from her.

Judging by what we see of the plan, which starts with them jumping onto the train from the inside of a tunnel, the plan they're given is literally just to punch the train until something happens. If you look closely, that's exactly what the aliens are doing until the captors come to their senses and allow the X-Men out to fight.
