Despite the fact The Legend of Zelda: Ocarina of Time was delayed for a staggering two years, elements of the game were heavily rushed. The Forest Temple was supposed to be the Wind Temple. This is why you receive a medallion with a wind-fan on it when you complete the dungeon. In Ganon’s Tower, the forest section has wind puzzles, showing that that temple was supposed to be wind-oriented, not forest-oriented.

Also, the Water Temple was supposed to be the Ice Temple. Not only do you have to travel to the Ice Cavern just before the Water Temple but the medallion you receive upon the temple's completion has a snowflake on the front. On top of that, the "water" section in Ganon's Tower have ice-themed puzzles.

Ganon's Tower also contains a section with light-themed puzzles. This references the Light Temple which was supposed to be hidden inside the Temple of Time. Although these three dungeons were removed or replaced, the developers didn't have enough time to change the puzzles in Ganon's Tower, which is why their themes don't match to their corresponding temples.
