3. BioShock Infinite
While most players prefer the original, it can be said without a doubt that Bioshock Infinite's final act packed more of a punch than the deflating end boss and brief cutscene of the first game.
After spending 10 hours with Booker and Elizabeth, exploring different timelines and trying to bring an end to Comstock's floating racist haven in the sky, the game throws you one last curveball that completely flips the relationship between the two characters on its head.
It's revealed that even though you killed Comstock in this reality, by messing with the powers of time travel the split decision that causes Booker to either go down his self-loathing gambling route or the religious awakening that transforms him into Comstock is destined to repeat itself, continually creating realities where his evil alter ego's ideology is allowed to thrive.
The only way to stop it is to go back to the source, and Elizabeth sends her and Booker back to the moment that the split decision was made and drowns him before he ever gets a chance to go one way or the other.
It's a great final scene, but it's because it comes after a brief return to Rapture and because it ties up the series into a nice thematic whole that it's guaranteed to leave you gobsmacked the moment it fades to black.
