6. Noob Saibot (MKII / MK: Deception)
One of the most famous Easter eggs in the series is the shadowy spectre, Noob Saibot. He debuted in Mortal Kombat II as a secret character you could fight if the player won 50 fights in a row.
Noob fights like a faster version of Scorpion or Sub-Zero and has the moves of both characters. It didn't take long before fans realised Noob Saibot's name is the developers' surnames reversed; Ed Boon and John Tobias. (However, he is only referred to as Noob in MK: Deception because John Tobias had left the company at that point.)
So, who is Noob Saibot? Well, Scorpion killed the original Sub-Zero, Bi-Han, believing he was responsible for the murder of his family. Bi-Han's brother, Kuai Liang, became the new Sub-Zero during the events which unfolded in MKII and has remained the official Sub-Zero since.
It was revealed in MK: Deception that Bi-Han's soul was corrupted when he died, turning him into a demonic spirit called Noob Saibot.
Weirdly, this idea wasn't devised by the Midway team. A fan of the game told this theory to one of the programmers. He loved the idea so much, he incorporated it into the game's mythology.
