Did you know, that Steven Moffat used to write a sitcom about relationships? It was called Coupling, and it involved quite a few sex jokes. Sometimes, he really can't help himself when it comes to Doctor Who, and knowing his background on 'Coupling' certainly explains how these gags have slipped through the net. For example, the Doctor almost makes reference to the fact that he hasn't slept with a woman for a very long time, in 'Flesh and Stone'; in fact when Amy asks if it's been a while, the Doctor replies "Yes" before denying that's what he meant. Three times. This is all before the Doctor claims he needs to "sort out", with Amy replying "That's what I've been trying to tell you." Which is possibly dirtier. Moffat didn't specifically state that it was sex that the Doctor's not done for a while, but it's not often that you hear reference to a crude euphemism in a family TV show, is it?
