2. The Borg Queen

This is perhaps a slight cheat, because the Borg Queen represents an entire species - and perhaps controversially, I'd class Seven Of Nine's intelligence even after she leaves the collective as part of the same thing - but you can't discount her as an entity simply because of her greatest achievement.

As the central nexus of the Borg collective, the Queen is as close to being a reflection of the entire species - "the beginning, the end, the one who is many" - and the closest representation of the collective's manifesto of perfection. She's ruthless and shows emotion, unlike her drone army (setting her above them all) that allowed her to show qualities like intimidation, deceit and manipulation in er tactical approach.

She's a formidable intellect with the obvious added bonus of being a key cog in a collective entity that improves and learns with assimilation (so she's presumably smarter than Picard, Seven Of Nine, Data, Tuvok and Janeway at least, thanks to their assimilation or contact with her). There's good reason why she's considered among the most powerful creatures in the entire Star Trek universe.
