1. Martha Jones
Smart, brave, and kind, all traits you would want in a companion. But more importantly, she felt independent. Martha is effectively the opposite of Clara. While Clara will help save the day because she's special or because of convenience sake, Martha saves the day because of what she actively did in the story. She was also part of one of the best seasons of Doctor Who, and she stuck by the Doctor through all of the rigmarole that they put her through. She endured The Doctor becoming John Smith in 1913, even though that would not have been a great time for her to be stuck in, but also walking across the face of the Earth just to inspire people and help them. She's also one of the few companions to leave voluntarily, which is big bonus to her character.
Martha's biggest issue is Rose. Martha was effectively a rebound companion, she fancied the Doctor but they were still hung up on Rose. And while this pining after someone who wouldn't reciprocate the same feelings does hinder her character, it never felt like it was taking away from the story. They did amend it by having her move on with her life and becoming a doctor, which is also a great aspect of her character, in that she is usually one of the first to respond and jump into action when someone needs help. She also became an important player in U.N.I.T., and then doing her own independent work keeping the planet safe.
