Harrison Wells is a more likely candidate to be the Reverse-Flash, due to similarities in character between him and Eobald Thawne; they're both scientists, both seem to be over-protective of Barry Allen, and both appear to be time-travellers. There's also the evidence that Wells has possession of the Reverse-Flash's yellow suit, which makes him a prime candidate for the role. This would contradict the previous suggestion that Eddie will become the Flash's archnemesis, but this is a show that involves time travel, where it's strongly hinted that Wells has time travelled himself. They could both be the same character at different points, which would certainly add a twist that prevents the season arc becoming predictable and stale, However, even if he is the man in yellow, there's still a lot that Wells is up to that we don't know, or that we don't know his motives for. We've yet to find out his plans for Grodd, and yet to find out why he promised to help Caitlin find and help Firestorm. Given the sort of character he is, Wells may well have ulterior motives, and there's a lot of tension yet to be milked from that. No matter what, we'll get to find out just what he's up to during the second part of the season. The subplot of his amorality has been focused on too much to be neglected now, and will probably be part of the driving force of the rest of the season.
