1. The Entire Night's Watch
Let's take a look at the entire situation at the Wall through their eyes. You're a member of the Night's Watch, and from the very beginning of your training you're brain-washed to hate wildlings. They're the ultimate enemy.
Along comes the young, noble Jon Snow. He's the bastard son of a Lord and fast-tracks himself through the ranks to the Lord Commander position. Yes, he's heroic, brave and compassionate, but he's desperate to let thousands of wildlings flood through the very same Wall that your adopted brothers were slaughtered for defending.
Also, you've always been told fairytales. White Walkers. They're not real, nobody has seen them, right? Yet these mythical beings are the reason the wildlings have been let through, the amount of which could slit you all easily. Jon must go, for the greater good. As well-meaning as he is, sooner or later one of these risks will backfire and wipe them all out. The entire purpose of the Night's Watch is to survive, and killing Jon is a step in that direction. It's hard to go through with, but from the Night's Watch perspective, you're doing your job by protecting the realm.
Murderers, rapists, thieves and scoundrels pledge their lives towards a thankless, bleak life of protecting the people who loathe them. They are heroes, even if they are probably the most hated group in the show right now. Of course, we know they were wrong to not trust Jon, but it's easy to see why they didn't.
