Ever since they were born, Jaime and his twin sister Cersei had a relationship closer than any normal brother and sister. The two were inseperable and eventually fell in love with each other, producing three children out of their incest - Joffrey, Tommen, and Myrcella.

Possibly the worst example of this came shortly after Joffrey's death. The boy king's mother and father had sex right there in the sept next to the corpse of their first born son, just hours after he choked to death.

The lines are somewhat blurred on this issue in Westeros. While Stannis and the smallfolk of the country call their acts and their children abominations, ever since the reign of Aegon the Conqueror, the Targaryens proudly wed brother to sister to keep the blood of the dragon pure. Even years later, Daenerys still loved Jon Snow, despite learning the truth of his heritage.

To Tywin Lannister, this crime against nature is worse than anything his children could have done, with perhaps the exception of Tyrion being a dwarf. Jaime and Cersei must have believed what they were doing was wrong, given the lengths they went to hide it.
