So, the Maesters. What are they really up to? Are they just scholars who know a lot about the history of Westeros and aim to serve their houses as best they can, or do they have a more nefarious motive?

According to this theory, the Grand Order of Old White Dudes has actually been working to eradicate magic and dragons from the known world. The reasoning is that they want a world ruled by the rational system they believe in, rather than one where magic can exist and allow things outside of their control to happen. Added to this is an intense dislike and/or distrust of the Targaryens, who ruled with dragons and conquered Westeros.

Thus the Maesters have steadily been working for centuries against them, and were the ones to set in motion and help carry out plans to kill off the dragons, and thus eradicate magic since the two are intrinsically linked. This continues as we move through the timeline, as the theory continues that they were the ones to ensure Maester Aemon was sent to the Wall, rather than allowing a Targaryen to rise through the ranks at the Citadel and become an Archmaester, and that they played a part in Robert's Rebellion, a means of removing Targaryens from rule, as it was Maester Walys who had convinced Lord Rickard Stark to make a marriage between his house and the Tullys, thus creating an alliance between the North and the Riverlands. As for now, it goes that they way well be plotting to send assassins to kill Daenerys Targaryen.

Marwyn the Mage, an Archmaester, is a key point of this, since he isn't like most other Maesters, believing in magic and going as far as actually making many of these same accusations about previous Maesters. Looking at how Qyburn was discredited, it's clear the Maesters have no love of magic, so is likely to hold at least some truth, and helps explain why Marwyn rushes off to find and help Daenerys, and protect her from the other Maesters.
