Robert's Rebellion is said to have lasted close to a year, and the events at the Tower of Joy take place close to the end of the war.

After the Sack of King's Landing and the death of King Aerys, Ned rode to lift the siege at Storm's End, where Stannis Baratheon had been holding the castle from Mace Tyrell and his forces.

It's not long after that Ned goes on to the Tower of Joy, in order to face the men there and rescue his sister Lyanna.

The Tower itself is situated at the Northernmost point of the Red Mountains of Dorne, and was actually given its name by Rhaegar Targaryen.
