Although the Court of Owls have played the part of the shadowy organisation since Gotham's first season, Pyg's ties lie with a completely different group.

The Black Glove were another major feature of Grant Morrison's run on Batman, and Pyg himself had a major part to play in their machinations. Founded to systematically destroy Bruce Wayne's life from the ground up, Simon Hurt's Black Glove released Pyg to aid in that aim, leading to a confrontation in crime alley that nearly saw Gordon become a Dollotron, of all things.

While it might be wishful thinking to expect the Black Glove to arrive at Gotham at some point, Pyg's connections to one shadowy organisation may serve as indication that he's involved with another, namely the Court themselves.
