It is unclear exactly how long that Michael Eddington planned his betrayal of Starfleet. He certainly made decisions overnight, as he effectively stepped into Calvin Hudson's shoes as the de facto (and later confirmed) head of the Maquis. He organised for a supply of industrial replicators, due for a stop at Deep Space Nine, to fall into the hands of the Maquis, though this resulted in the reveal of his ruse.

His relationship with Sisko became something close to hatred as time went by. Sisko had now lost another colleague and friend (or so he felt) to the group. This one, as he said himself, had been to his home for dinner. They had been to a baseball game together. Sisko saw Eddington's betrayal as not only treachery to Starfleet, but personally as well.

This led them to a cat and mouse hunting game over the year that followed. Though Sisko eventually found him, Eddington usually managed to stay ahead of the captain. His own passion had only grown, forced now to live on the run, moving from refugee camp to refugee camp. It took Sisko poisoning the skies of a Maquis world to finally surrender.

He did however manage one last twist. He tricked Sisko into bringing him along on a mission to find the last of the Maquis, after it was announced they had sent biogenic weapons directly toward Cardassia. This ruse allowed him to locate and rescue his wife, Rebecca, along with several surviving Maquis. He was killed during escape, but he went out in the blaze of glory that he always wanted.
