What Happens In The Episode:
Voyager's long haul in the Delta Quadrant allows them to meet myriad new cultures, more than any other ship in the fleet's history, and thus exposes them to a great deal of new technology hitherto unthought of by The Federation. Voyager's time in the Quadrant also involves frequent run ins with The Borg, where any form of tactical edge would be a necessity.
Admiral Janeway's shuttle in 2404, although appearing to be just a run of the mill craft, comes with these sort of enhancements by the cargo bay load. Ablative armour generators can withstand multiple phaser strikes simultaneously and completely disrupt tractor beams, trans-phasic torpedos can obliterate a Borg Cube in one strike, and Janeway's own implanted synaptic transceiver means she can pilot the shuttle with a thought.
What Really Happens:
Although a huge amount of technology has been invented in the years since Voyager's mission, it seems like these impressive combat enhancements are some exclusive to Admiral Janeway's timeline.
Whilst ships like Defiant and Prometheus both support ablative armour, neither has the capability to generate it across their hulls. Transphasic energy is understood by The Federation but never weaponised, and no neural interface has ever been so small as to exist as a chip in someone's brain.
