4. Eoboard Thawne Is Back

You just can't keep a good villain down. Although Eddie's sacrifice ostenibly wiped Eobard Thawne from existence, he came back from the future once again in Season 2. That again saw him sent back there, and then the finale had him defeated by the Flash as he attempted to kill Nora Allen. Somehow, someway though, the Reverse-Flash still exists - and is back in Season 3.

He's being kept locked up by the Flash, though quite how that fits into the timeline is unclear: is this the same Reverse-Flash who Barry stopped, and he's been living in the same timeline since? Or has he come back again? Whatever it is, Eobard Thawne is back in action, and should be sticking around - he has a role to play in Legends of Tomorrow now as well. He's also one of the only people who knows what Barry has done, meaning there's a chance he'll actually have a part to play in it being reversed. Guess they'll have to start calling him Reverse-Flashp...no, never mind.
