5. Switching Sides
X-Men always had a lot of grey area when it came to good and evil. Magneto may have been at odds with the X-Men more than anyone but still saw Charles Xavier as his only friend. Because he's not beyond reason, the metal-controlling vigilante join forces with his enemies on a number of occasions to face a greater evil.
As Magneto has been depicted more of an antihero in recent years, it would be nice to see the Master of Magnetism officially join the X-Men's ranks rather than being a temporary ally. Bringing in former villains like Mags, Emma Frost and Mystique into the X-Men wouldn't just be a gimmick - it would change the dynamic between the characters.
However, if supervillains can have a change of heart, so can heroes. There have been times in the comics where heroes like Cyclops and Bishop lost faith in their cause, compelling them to stand against the X-Men. If X-Men '97 incorporated this idea, it would be fascinating (and pretty ironic) to see a heroic Magneto urging Cyclops to give up his villainous ways.
