The central relationship throughout each of the X-Men movies is the clash between Professor Xavier and Magneto, two mutants who were once close friends, but who of course became bitter enemies once their viewpoints began to diverge. Both believe that mutants should be treated with respect, but their methodologies differ greatly. During a battle between the X-Men and Magneto's Acolytes in the comics, Magneto ripped the adamantium metal from Wolverine's skeleton, and in outrage, Xavier shut down Magneto's mind with his telepathic abilities. During their psychic contact, Magneto's darker attributes merged with Xavier's own suppressed negativity, forming the psionic entity known as Onslaught, a new being that possessed all the powers of both mutants alongside enhanced physical strength and size. Not exactly your garden variety origin story then. Whether Fox Studios would be willing to stick closely to the original story line is doubtful, but there's plenty of dramatic material in the idea of turning the X-Men's mentor and founder against them. Fans would undoubtedly get a kick out of watching the X-Men face off against someone so powerful and the emotional thrust behind each confrontation would be devastating to watch. It would be like the Dark Phoenix's appearance in X-Men: The Last Stand except, you know, actually good.
