The Confusing Moment:

In the under-appreciated Jurassic Park sequel, the ship ferrying the T-Rex to San Diego, where it will meet up with its injured baby and become the centre-piece of the world's most ridiculous idea for a theme park - Jurassic Park San Diego, crashes into the dock. Everyone is dead, including the people hiding in the parts of the ship that are definitely too small for a T-Rex to navigate.

How the hell did the T-Rex manage to kill them all off and then lock itself back in the cargo hold?

The Deleted Scene:

The scene that should have explained this whole moment was deleted from the original script and never filmed, which makes the fact that it left a gaping plot hole all the more idiotic.

In that early version, the ship was also ferrying a pod of velociraptors, who escaped and butchered the crew - including those in the control room. Which makes infinitely more sense.
