7. E Is For Extinction
This run of comics is absolutely perfect for introducing an enormous threat for the X-Men in the form of Cassandra Nova. Nova makes a huge impact upon her arrival, ordering Sentinels to massacre the mutant population in the country of Genosha.
Despite their best efforts, Wolverine and Cyclops can only defeat Nova without being able to save the population of Genosha, which is all but wiped out. The gravity of these actions would solidify Cassandra Nova as a deadly threat, and could serve as either a perfect one-movie villain or an ongoing threat that we see multiple times in the MCU.
She is Charles Xavier's polar opposite, and her entanglement with Xavier gives her similar telepathic powers. Before the events of E Is For Extinction are over, Nova has swapped bodies with Charles, and shoots him in the head in order to prevent him from telling his team what has happened.
Of course this is all up for interpretation in order to adapt and fit in to the MCU, but having such a sinister villain win in the closing moments of this storyline could have an Empire Strikes Back impact on audiences, and set up more trouble yet to come for the X-Men.
