The Bonaventure type of ship is something of a hiccup in the chronology of Starfleet. When discovered by the Enterprise in The Time Trap, Scotty states that the Bonaventure was the very first ship ever given a warp drive. However, this cant be true, as the first Earth vessel to have one was the Phoenix, while the exterior of this vessel looks nothing like the NX or Freedom class vessels.

It is most likely that it was the first to have a warp drive resembling the one on board the Enterprise, although this too creates issues. Spock says, upon finding this ship, that 'the crew's descendants may still be alive', indicating that it may be almost 100 years old. However, that would date it around the 2160s - inviting even more issues!

The Bonaventure is best looked at as a fun blip in the history of Starfleet. Thankfully, Starfleet would never again have any issues with continuity or canon, ever. Thank goodness for that!
