2. The Potential Villains
If the Suicide Squad is full of 'bad guys,' then you've got to find a real tough baddie to put them up against. Thankfully, there are plenty of worthy opponents that fit the bill, and fans would surely love their inclusion. SS1's Enchantress was an inspired choice but ultimately was too-simplified and too high-stakes for the Squad to take on. The stakes shouldn't be so high when the team taking them on includes an Australian with a boomerang and a psychiatrist-turned psycho with a bat.
A proper Suicide Squad should be a relatively small-scale problem that could become something more expansive if it's not resolved. That's why a villain like Deathstroke or Riddler would be perfect. Deathstroke would be almost impossible to overcome in battle while still being amazingly intelligent. Riddler could be a serial killer/sociopath whose crimes are getting increasingly worse, leaving it up to the Squad to end it before the problem goes beyond city limits.
These are just two of the possible villains that would work well with the 'small-scale but not unimportant' of a Suicide Squad plot. Even a more creative villain like Clayface could offer greatly-interesting possibilities. There's, of course, another high-profile villain that wasn't mentioned yet, which brings this discussion to the final point...
