1. Ozma - Final Fantasy IX
As was said in the intro, being a "final boss" doesn't have to mean the end of the campaign, it just means the biggest and final challenge the game has to throw at you, its secret weapon, the boss whose defeat holds the ultimate achievement. And in the Final Fantasy franchise, few if any are as infamous in that regard as the enigmatic Ozma from Final Fantasy 9.
The game never really makes clear what the hell this thing is, probably because its history isn't really relevant. What IS relevant is that this thing HURTS. To this day, Ozma remains one of, if not the toughest secret boss in a franchise that's made super tough secret bosses a grand tradition.
Its defence is insane, its health the highest in the entire game, and hits so hard that you'll be begging for Necron by the end of the first round.
Necron is technically a more out of nowhere boss, since he literally appears with zero fanfare at the end of the game. However, Ozma is worse because to get to it you have to go through the chocobo garden subplot, which may as well be its own separate game, and the game never tells you what's awaiting you at the top of the last garden.
Ozma has zero build up, we know literally nothing about it, or why it wants to kick Zidane and co.'s asses. All you know is that fighting this thing is the ultimate final challenge of Final Fantasy 9, and for many players, that's all they need to know.
