3. Mr. Friendly - Half-Life

It might be more apt to say that Half-Life's Mr. Friendly wasn't merely cut from the game for posing too much of a challenge to players - though that's certainly part of the reason - but because it just went too damn hard.

Mr. Friendly is a ghastly horse-cow hybrid that remains in the game's files, and was originally featured in the legendary FPS as a creature which devoured the remains of fallen enemies, in turn explaining why their bodies disappeared - the real answer being for technical reasons, of course.

Mr. Friendly's designer, Ted Backman, conceived the creature as using its tentacles to drag Gordon Freeman towards them and then, for want of a better phrase, sexually assault him to death.

Backman designed Mr. Friendly with the intent of disturbing homophobic teenage boys playing the game, though the dev team ultimately scrapped the creature. 

This wasn't only because they felt the world wasn't quite right ready for something so out-there, but also because one of the key mechanics - having Mr. Friendly knock Gordon's glasses off, rendering the player's vision temporarily blurry - was too challenging to implement with the tools available to the devs at the time.
