The Spider-Man 2099 suit comes from the Spider-Man of the future, Miguel O'Hara. His suit was designed to accommodate his powers, which are actually wildly different from that of Peter Parker.
Although the suit hasn't been shown in action just yet, USgamer confirmed that in their preview event there was a silhouetted costume that looked exactly like the 2099 suit.
Even with the wide history of Spider-Man costumes in the past, there's not one that looks like Miguel O'Hara's, so consider this one confirmed.
The suit ability for the 2099 costume could be so many different things considering Miguel O'Hara's powers, but it's likely to be something to do with time manipulation, just like in Shattered Dimensions.
The combination of how popular this suit is and its place in Spider-Man history means that this one was always going to be in.
