3. Peri (Possibly Still Alive By The End Of Trial Of A Time Lord)

There is no sight that has remained in the memory of Doctor Who fans of a certain age more concretely than that of a shaven-headed Peri rising monstrously from an operating table, speaking in an unnatural voice having had her brain replaced with that of the slimy Mentor known as Kiv.

It was a horrific moment, made all the more terrifying by the fact that the Doctor was at this point pulled out of his time stream to stand trial for alleged transgressions by the High Council of Time Lords. Without the Doctor being able to intervene, Peri was killed. Or at least, her body was.

But later in the Trial, it was revealed that she had in fact been saved and was living out her life as a warrior queen, having inexplicably fallen in love with King Yrcanos, a blustering mad man-with-a-heart portrayed by a scenery-chewing Brian Blessed. Later, this would again be rewritten in spin off fiction as it was suggested that Peri existed across several timelines as various Time Lord factions had decided to save her life in different fashions. 

As implausible and last minute as it was, let's just stick with the on screen explanation, thank you.
