2. He's A Targaryen
Tyrion and his father, Tywin, always had an uneasy relationship, to put it lightly. The Lord Lannister never forgave his son for the death of his wife, nor accepted him due to the shame brought on the family by his being a dwarf, and later his excessive drinking and whoring. But might there be another reason?
Tywin was Hand of the King to the Mad King Aerys II Targaryen, who was said to have been infatuated with Joanna Lannister. And, according to Barristan Selmy, took certain liberties during the bedding ceremony after Tywin and Joanna's marriage.
While that would have been too early to conceive Tyrion, there's a chance that Aerys continued to abuse Joanna throughout his reign (he was the Mad King after all), and there are descriptions pointing to Tyrion not being wholly Lannister. For example, he has pale blonde hair, rather than golden, he has a bookish nature like Rhaegar, a fascination with dragons, and mismatched eyes (a sign of mixed blood).
It would somewhat ruin his relationship with Tywin, and the impact of him becoming a kinslayer, but on the other hand he is one of the three main characters, and this ties him much closer to them.
