10. St Agnes Orphanage - Daredevil S1

Despite the lack of a real crossover (so far anyway), there are a number of references to Agents Of S.H.I.E.L.D. in the Netflix universe that started all the way back with Daredevil's first season.

In that season, we learn that Matt Murdock was placed in St Agnes Orphanage after the death of his father, where Stick finds him. That puts him in the same bracket as a key character from S.H.I.E.L.D. as it's the same orphanage that Agent Skye grew up on that show (that is, before she was kind-of ret-conned as an Inhuman).
