A couple of episodes after her disappearance, we finally learn - to an extent - what happened to Elsie.

Coming round after killing Theresa, Bernard asks Ford if he's ever made him do anything like this before. Ford says no, but then Bernard has a vision of Elsie where we last saw her, and grabbing her from behind and killing her.

So, that's what happened to Elsie. And Bernard has done that kind of thing before Theresa.
