Towards the end of Grant Morrison's run, the writer introduced Batman Incorporated - an organisation founded by Batman that he used to take his crime-fighting mission global. To represent this new, more hopeful initiative, Batman returned to his old black & yellow bat-symbol.

Then the New 52 happened...

Batman was one of the few characters that retained most of his history from before the reboot, including all the stuff that happened in Morrison's run; in fact, the Batman Inc. title continued as a part of this new wave of books. However, the main Batman title completely ignored Incorporated, and returned the symbol to the plain black one.

It's a minor inconsistency, but perfectly reflects the messiness with which the reboot was handled.
