3. Batman And Superman - Superman/Batman: Public Enemies

As the name suggests, Batman and Superman are not exactly on the top of everyone's Christmas list in the Public Enemies storyline, which sees Lex Luthor blame Superman for an incoming world-destroying meteor, landing him in some serious hot water, and leaving Batman guilty by association.

As you might expect, this results in a series of fights against those who now believe Superman to be some sort of extraterrestrial terrorist, including a series of people that you'd normally think would come to Kent's aid in such a scenario. Dear friends such as Power Girl and Jon Stewart all decide that they actually trust Lex Luthor much more than Superman, requiring Batman and the Man of Steel to beat them back to their senses.

While this is cleared up by the end of the series, you can't help but think Superman's trust in his allies was well and truly shaken - aside from Batman, of course.
