4. Killing Way Too Many Villains
This hasn't been as much of a problem in recent years, but those Phase 1 and Phase 2 movies really stuck with the superhero movie trope of killing off the bad guy before the credits rolled (it's like they've never heard of prisons that can hold supervillains...). Unfortunately, those early deaths have negatively impacted the films we see now.
Among those early casualties were baddies like Ultron, Whiplash, Yellowjacket, and Malekith. The latter, in particular, would have fit perfectly into Thor: Love and Thunder, especially as his comic book counterpart played a huge role in the long-running story arc which followed Jane Foster's transformation into The Mighty Thor.
All of them had the potential to return down the line for a rematch, and one movie arguably wasn't enough to do them - or villains like Killmonger and Ego - justice. Marvel Studios really screwed up by not treating these characters better, and while they now have access to all those X-Men and Fantastic Four bad guys, there's some missed opportunities here for sure.
